However, during the Hispanic colonization, the church was severely damaged and had to be rebuilt three times in order to preserve the Church. To this day, the Church of the Holy Cross remains standing on the same spot along with the Dominican College for the girls and the Aquinas School for the boys.

Finally, in 1783, San Juan became independent of Sta. Ana de Sapa and remained a barrio. In the following years, much can be told about San Juan as it fell silent of its activities until the Spaniards learned of the Katipunan.

Fast track on August 30, 1896, the first historic battle of the Philippine Revolution against the Spaniards took place in San Juan, thus, the Battle of San Juan del Monte (also the Battle of Pinaglabanan). This is also where the Katipunan members, led by their Supremo, Andres Bonifacio, tore their cedulas as a sign of their revolt to the Spanish Government.

Moreover, San Juan City was also a home to four Philippine presidents, which include Diosdado Macapagal, Sr. (1961), Ferdinand Marcos (1965), Joseph Estrada (1998), and Gloria Macapagal Arroyo (2001). While these four giants had San Juan as their residence prior to their presidency, Elpidio Quirino (1948) chose the humble city as his retirement residence.
